Has the performance been impacted by r3587/r3588? I.e. is the performance better with r3586 for these settings?

Oh, I just found that Onelight already reported that the problem was related to r3587/r3588:

r3639 restore the performance.
But I find that the moon have problem

about moon problem, disable Use vertex cache will help.
if one game need Enable the shader implementation for the "Stencil ", you'd better also disable Use vertex cache.

From the profiler information, this game is often using the BBOX command:

Could you test if r3641 has an impact on the performance?
