There's only effects.edat and data.pak inside the USRDIR folder (apart from boot/eboot).
Do I need to extract data.pak manually? If yes, how?

You probably don't need to extract anything. Often games try to open non-existent files, but since they can't find it, they load it through other files.
Also, the signin thing got broken a couple months ago. Could probably try fixing it, but that would mean faking the login to PSN, which isn't a very nice thing to do.
